I doubt the man is androgynous. I mean, there were safety measures implemented to prevent him from procreating by making him sterile. What point would there be in taking his sack and wang after placing those and other precautions on him at birth?

As for the age old question of whether Solid Snake gets laid; who knows. There was never a reasonable, or relevant, need for us to know. No matter what way you implement it; it would have always felt like tacked on information at the most inappropriate time which, at the end of the day, wasn't important at all. His sex life never had no relevance to the storyline like Big Boss's, Raiden's or Otacon's.

Snake was wearing pants when Naomi saw him and freaked out. There is no way it's because he lacks his own Metal Gear. She was probably taken aback from his emaciated old/young and strong body. He looked kind of freaky...

Besides, if you also remember from MGS1, she saw him naked then during the briefing. She was probably surprised at the difference of 9 years and what it had done to him.

Good lord, people. Despite this being a topic that you really have to reach into the bottom of the barrel for, here's some info to clarify:

Snake has his junk, he's just shooting blanks. This stuff about Naomi being shocked when she sees him naked -- firstly, he's wearing pants and second, she's seen him in the nude before -- in MGS1 -- and made a pretty clear advance towards him just shortly after.

That's not entirely logical. It's an odd joke that pops up every now and then where a group of people will nickname one of their friends based on a deficiency. Like if they called him "Lefty", it could signify that he only had his left hand, that he was _missing_ his left hand, or that his left hand was the dominant hand.
