You don’t just sideline the Man of Steel, guys. The Lego Movie may have had a lot more depth than folks initially expected, but that doesn’t mean it didn’t have some puzzling plot holes.
This new, all-stop-motion video from the How It Should Have Ended folks is basically touching on the “But, Superman…” problem that always plagues any sort of team-up with Kal-El. Batman, in typical Dark Knight fashion, doesn’t really care about Superman’s feelings that much.

I loved the video, but it could have been worse =P
Saw a talk by some of the Animal Logic guys and they showed a very early animatic which showed Supes appearing in the first act to try and save Emmet. The scene made it seem like he actually died, also Sponge Bob was Emmet’s father.
Of course I do feel like being the uber nerd and pointing out that Superman being beaten isn’t actually a plot hole… Since (Spoilers for the movie to follow)

It’s all in the little kid’s imagination, and like those with great taste above (@scp, @evilmonkey) he’s obviously a Batman fan and prefers playing with him.
The whole “But superman” argument is akin to kids playing and one suddenly debating the minutiae of some action figures backstory instead of just having fun and playing the game and having fun creating a new story.
Considering the entire underlying theme is about throwing away preconcieved backstory and creating your own I think the ineffectiveness of Supes was prety intentional.
God I loved that film.
