I still think Team Rocket was the best villain team. Taking away all the land/water? Releasing dark, dimention-tearing pokemon? Trying to kill all humans? -_-
In my personal head-canon, Giovanni is still around, pulling strings on all of those teams in order to manipulate them into revealing a particular legendary pokemon. True to his word in the original games, his goal is simply to observe and understand what makes the legendary pokemon different, but his methods are sneaky.
